I have a sorcerer lvl64 that when I issue "!gate set", which is noted in the log, then move for a relative short distance and read a Gate scroll (scribed by my wizard) calls forth an Evil Greater Planar Binding that is not a "pet". The description of the Gate spell does not indicated this type of result. Is this to be expected?

You likely don't have the spell foci to get the results you're looking for.

All scrolls cast vanilla versions of spells at a fixed caster level with a DC of 13 plus the spell level (if applicable), if you want to use gate as per the updated spell description you need to cast it from memory and have the requisite foci.

yup, in the vanilla version, casting Gate summoned a Balor, you needed to cast protection from evil on yourself first though otherwise it would be hostile to you.

^ That. Try it again with PFE and it should be a "pet" although, that still has nothing to do with !gateset or why that isn't working as you hoped (according to the custom documentation).
The !gateset command is only for the "Translocation" version of the spell, and that functionality requires it to be actually casted by a sorc or wiz (while conj foci increase the range, it does work even without any ranks, but only a very tiny distance, as you read and were expecting).
Using a scroll will only operate as the vanilla summon version, as chainlink and grasluk mentioned, and will not allow you to use the teleport version (nor the cleric Communion version), regardless of how many foci ranks you have. Spells cast via scroll are not treated as "cast" by any specific class (merely using the "innate level" of the spell to determine effective caster level--and the innate level is an attribute different from "spell level" because some spells may have different spell levels for different classes).
tldr;
So when you use a Gate scroll, all you get is the vanilla spell (cast at CL 17 which is Gate's "innate level") and not linked to any particular class, thus neither of the HG customized subspell functions of cleric or sorc/wiz is created.
