Do the spells used for the GI armor and helms have extended duration or use combined level for CL on them for duration? Do the GI effects of those spells have their own duration? Do the spells, namely Mage Armor, still benefit from Spell Foci and include their normal HG functionality?

The extra affects don't seem to wear off when the spell wears off. That is good because clairvoyance has a very short duration (and facilitates things like water breathing). The bad thing is they do wear off when you sleep. So you still need a water breathing ring when you rest.

Less concerned about duration since spell duration seem separate from GI effect but do you still get the normal effects of the spells more to the point would it possibly be worthwhile to invest in Abjuration on a GI?

The way I looked at it was that a CC Wiz (16 Rogue/24 Wiz for the Time Stop grenades) would end up getting a CL 44 by 60, not too shabby. In that instance, spell focuses aren't a half bad investment for certain things, Abjuration being a decent choice for Mords and the buffing aspect. (Mage Armor if that works, Energy Immunity at 4.4 mins, etc.)
On the other hand, as a CC Rogue, I don't see it being all that useful for have too much Spell Foci.

I am thinking of a 20/20 CC Rogue simply because @ 20/20 split Rogue has more benefit such as Tier 2 LBAB +4 DEX and Rogue skills w/o cross classing or feat investments.
