Do Harper saves count towards the +20 save cap?

yes they do

items with + saves and spellcraft, along with the Champion of Torm feats all count towards the cap. paladin/blackguard feats do NOT, neither do the feats which add to saves, nor the saves granted from maxing out a stat from gear.
